The expression $$\int_S\operatorname{rot}(\vec{F})\cdot d\vec{S}$$ simply means $$\int_S(\operatorname{rot}(\vec{F})\cdot \hat{n})\, dS$$ where $\hat{n}$ is the unit vector normal to the surface.
